I have a 2003 Targa that I got a few weeks back.
The top makes noises that I think may be normal but I wanted to verify this prior to going into the dealer and whining about nothing.
Down here in Houston the weather has been getting down in temps to 40-50F in the morning so parts of the car make new noises but the top is doing something different.
When I pull out of the driveway and the top is open, the car goes into the street at an angle and one wheel at a time. There is some body flexing going on and the noise from the open top sounds like it is coming out of the track.
After driving for 5-10 minutes the noises are gone. Same thing happens in reverse when the top is just put up and I drive off and go over not so even roadways.
It doesn't sound like rubber seal noises, I know what rubber sounds like when rubbed.
I suppose that I want to know that when the roof is freshly opened or closed that it will "settle" some for the first few moments.
It does it more in the morning hours when the temps are cooler.

See your dealer and ask them if TSB 3/05 6006 Targa Glass Sliding Cover Lift Binder Mechanism Causes Rattling Noises -- dated 3-31-2005 pertains to your problem.
The TSB states (among other things) "Vehicles manufactured before October 19, 2004, for with a customer complaint "Lift mechanism of glass sliding roof causes rattling noises", must undergo modification.". It is also possible (but not likely that the TSB has already been performed on your car.
