The service manual says you need to remove the side window to replace this piece - but I wonder if it can be done with the window fully raised. Send me a PM if you want the window removal instructions.
To replace the seal:
1. Remove adhesive residues from above and below the window profile if present. Pull the side window seal from below into the window profile. Pull it in using soapy water as a lubricant.
2. Clean the upper seal end (free from grease and lubricant). Coat the upper surface of the seal with Loctite 480 instant adhesive, and bond with the profile of the side window.

Examination of engines that were the subject of complaints revealed that no(t) only the crankshaft sealing ring on the flywheel side can be the cause for the oil loss, engine oil can also leak out past the crankcase and intermediate shaft flange bolt threads.Since March 9, 2004 bolts with a sealant coating on the thread and head have been used during assembly to fasten the crankcase halves in the area of the flywheel.
On vehicles manufactured prior to the above-mentioned, the four crankcase bolts and the three intermediate shaft flange bolts must be replaced in addition to the crankshaft sealing ring in the event of an oil leak in the area.
ENGINES REPLACED FOR THIS REASON UNDER WARRANTY WILL BE SUBJECT TO A CHARGE BACK AND THE ENGINE RETURNED TO THE DEALER.

Is the Boxster '03 2.7 setup the same as the 996 regarding the PSE switching hack? In other words does the same relay issue (#23) and the grey/pink speedo A wire apply?

According to the TSB - it looks the same. Grey/Pink wire is still speedometer A signal and they add a same relay.

Yes, You can drive it. It is an emissions control issue. Check the gas cap first. Make sure it is tight.
You can drive the car if the CE light is on steady. If the CE light is flashing then no don't drive the car. That indicates a serious problem that could cause engine damage.

Get the Pcode read by someone with a scan tool. Write down all the Pcodes and then post them here. Some parts stores will do this for free.

The front brake pad area for Boxster S (and Carrera 2/4) is 254 cm - the GT3 (mk1) rear brake pad area is 254 cm. So the pads are still making the same surface contact even with the larger rotor disc. I would guess the larger rear disk on the GT3 provides better cooling and support the GT3 (Porsche MotorSport) sport pads (sorry don't know the specs on the sport pads 996 352 930 91).

the same as the BoxsterS (996.351.425.xx and 996.351.426.xx)?
(due to they are using the same Pads!)

No the Boxster S rear calipers are:
996 352 421 xx
996 352 422 xx
The pads are different too (similar but different).

You must take the mounting plate from the stock muffler and install on the PSE muffler. Then you must bend the inlet pipe to mate to the cat pipe.
Odd... I've installed a half dozen or so of these (all versions) and the PSE always came with mounting brackets. I also never had to bend any of the exhaust tubes (even though they can be).

Yes, it is the exact same part number.

The PST2 is used to measure the fluid temperature. The correct temp to check the ATF is 30 to 40 degrees C. A correct level is a slight amount of fluid escaping from plug B when removed - engine idling, car in "P", A/C off, and car on level ground.
To add more fluid you have to remove the cap off the charging valve A and connect a filling tube to pump ATF in.

Any suggestions on how to buy parts a bit cheaper than at the dealer? Maybe somewhere online? For example I need to buy a MAF sensor as part of an attempt to resolve a CEL and haven't found anyone other than my Atlanta dealer that can get it.

Some folks have had success paiting them with Wurth Silver and then several coats of Wurth Clear cloat. You will lose the silkscreen though.

In order to reset the ce light you will need a scan tool or disconnect the battery for 5 minutes. If you do the later then you will need the radio code and also need to reset the clock.
If after a reset the light comes on again then you have not solved the problem and likely need to use a scan to readout the "Pcode". From that you should be able to zoom in on potential causes.

If you have access to a hoist or pit and a second set of strong hands it is likely doable.
Here is the tool (actually a brace) and how it is used. I would think a well place jack would work well too - except that you have the risk of knocking it when removing the transmission.

In order to use an 11" rear wheel on a narrow body car you will need to get the offset to 63 mm. Some tires will still rub but you are likely safe with the GT3 recommended tires as they are know by the factory to work on narrow body (GT3s) without rubbing.
Current recommended tires for the GT3 are:
