Found this lying loose in the engine bay under the air box in my 2000 C2. Can anyone say what it is and if it should be there at all?

Take a picture of it flipped over.  It may just be a body plug.  What part of the engine bay did you find it?
 

The other side is identical. The rubber is quite soft so I don’t think it has been there for 20 years, it should have hardened more then I guess.

It lied under the air box in the bottom corner towards the back of the car on the passenger side.

Never seen anything like that in the engine  bay.  Could just be a piece of road debris that got kicked up by the rear tire.  Porsche stamps a part number on most if not all parts, even rubber drain plugs.

Some people place all kinds of rubber parts under the air filter box as an anti rattle solution, instead of the original rubber sleeve between the bottom of the box and the rear cross member. You can always check this.

Do you notice any noise or vibration now?  I used paper matches, heads removed, to deal with a bass speaker vibration issue once, so the rubber gasket thingy is not out of the question.  Hope you consider this a “solve.”  Carry on...
