How would you go about figuring out which sensor is the issue? Any tips?

I have a 2006 Touareg with some issues that I believe are related to this thread. My keyless entry works properly on all 4 doors, but the rear hatch keyless does not work. The other problem that I am having is the panic alarm siren is going on and off randomly at all different times of the day. Upon bringing it to the VW dealer they said they found DTC for both passenger side door handles, rear bumper antennas and alarm horn. Quoted $2,300 to fix which I won't do on this old of a car. They disabled the alarm system temporarily by pulling the fuse. I have also been getting an occasional mystery clicking sound in or under the dash that lasts for 10-15 seconds at a time. As a side note, I installed a push button start system myself when I originally purchased the car which has always worked fine. Has anyone had or heard of this situation.
